eagle 1 b - b for be careful. gotta rinse it at least 50 times. or
spray it with a base mixture (10% baking soda, 90% water) THOROUGHLY to
neutralize. it does continue to oxidize rapidly unless neutralized.
some of the foamy engine cleaners are good for getting the intial layer
of gunk off, but eagle is is the only kinda easy way to get kinda like
new finish.
replace the swingarm bearings. they're cheap - get a blind bearing
puller from autozone (they rent them) to pull it, the one side is tough
to remove without it..a decent bearing press helps reassembly...
as for the clutch, you know nothing about it right? better do it now,
it's easier than retearing down later.

 3) I want to clean up all the oxidized aluminum on the engine/trans to
get the stains etc. off of it. What work's best? I've read some about
Eagle 1,

Eagle 1 "B" for rough cast mags

Spray it on, scrub, wash. Spray it on, scrub, wash. Spray it on......

An old stiff tooth brush works good getting into the corners.
