The rule with any Italian vehicles is that you cannot have enough grounds.

i also make sure i have a good clean connection between gearbox casting &
battery tray via one of the 4 bolts on top of gearbox. this is to earth the
engine unit and (very important) earth the starter motor.

if you have powder coated frame, might not get good connection via engine
bolts.

 Fred:
From (poor) memory, the ground from the battery goes to your battery
shelf, I think there's a separate hole towards the back on the right
side. Use a toothed washer here, and make sure you have a good clean
ground between the tray and at least one bolt where it mounts to the
tranny. The long thick separate cable you mention may be for the
positive going to the starter solenoid.
Another important grounding point is the lower front bolt holding
the right toolbox/rear fender/battery tray together. Your regulator
ground goes here, and it also functions as the rear fender ground for
the taillight.

Where does the stock ground cable from the battery connect to the bike?
The new harness has one very long thick separate cable, but I am not
sure if it's positive or negative.

The starter relay works, solenoid, the horn, blinkers (backwards), the
brake light and running light (when I ground the taillight bracket).
